Thomas started his professional career at Wolverhampton Wanderers in the summer of 2002. In December 2004 he returned to Ireland and signed for Finn Harps, making his debut for the Donegal club in a 1-0 win against Bohemians on 22 April 2005.

He played half a dozen games during Harps' 2005 Premier Division campaign but left the club in mid-season. He later played in the Irish League with Derry side Institute FC.

Thomas signed for Finn Harps from Institute prior to the start of the 2010 season and scored seven goals in 29 appearances that year, adding 25 more appearances the following year. In 2012 Thomas made another 18 league appearances. Thomas re-signed for the 2013 season for Finn Harps and he went on to make sixteen appearances in the league.

Thomas continued playing at Finn Harps for the 2014 season and he went on to make another fourteen appearances before leaving the club in August 2014.
